For many revisionist historians, Christopher Columbus has come to
personify devastation and enslavement in the name of progress that
has decimated native peoples of the Western Hemisphere.
A. devastation and enslavement in the name of progress that
has decimated native peoples of the Western Hemisphere
B. devastation and enslavement in the name of progress by
which native peoples of the Western Hemisphere
decimated
C. devastating and enslaving in the name of progress those native
peoples of the Western Hemisphere which in the name of progress are decimated.
D. devastating and enslaving those native peoples of the western
Hemisphere which in the name of progress are decimated.
E. the devastation and enslavement in the name of progress that
have decimated the native peoples of the Western Hemisphere.

I am confused between A and E. Can someone explain which one is better and why

In E - Progress is singular and hence should be followed by Has and not have.

Hence A is correct.

What do these "THAT" refer to in both answer choices ?

i think here that refers to the devastation and enslavement. E should be the correct answer.

What's the OA?

Exactly that's why E should be the correct answer.

And if you pay attention, you will see that E uses "THE" which links 'devastation and enslavement' to personify. 8)

I don't think 'progress' was responsible for the decimation of the native people

I go with (E) for the above reasons.

progress is object to preposition "of" so that can not be subject.
I will go with "E".
