No difference, as used here. Perhaps has is confusing you, but notice that has is used in the sense of possession here and not as an indication of Present Perfect. So, it will be easier for you to think about the similarity between the following:

My pencil box contains more pencils that your pencil box contains.
My pencil box contains more pencils that does your pencil box.

Then what is the difference between choice A and B

Difference is the presence of 'other'; since San Antonio itself is a city, you should compare San Antonio with 'other' cities, otherwise, it would, in some sense, be like comparing San Antonio with itself.
