My query is, whether two different recommendation letters from guides of the same organization are acceptable by the Universities?? I had work with both of them in different projects but they are from the same organization.

Yes, you can have recommendations from people in the same company. You just want them to offer different perspectives on you as a professional. Since you worked with them on different projects, hopefully one can speak to your strengths in one area or skill set and the other can offer another perspective, providing the admissions committee a well-rounded view of you.
