Here are the differences:-
1. Bold part of (B) is more concise than bold part of (E).
2. Bold part of (E) changes the meaning of the sentence. It can interpreted as company's goal can be meet in both short term and long term. It looks like that manager can meet the same goal either in short term (if manager wants so) or in long term (if manager wants so). Whereas actual sentence focus meeting the short terms goals and long term goals (here both are different).
Also, ITS correctly refers back to Company.
