Original sentence has "many times as rare as" which is the wrong usage. "as rare as" would be used to compare the rarity of 2 species. "many times" will be used to say one specie is more rare than other. A. wrong for above reason.
B. "Researchers have determined" comes very late in the sentence and the entire structure of the sentence is messed up
C. "many times more rare compared to " - wrong usage.
D. "being poached" and "increased cultivation" are not parallel.
E. correct.

A) Misplaced modifier - the modifier at the beginning of the sentence seems to modify researcher, making no sense. The modifying phrase should modifying leopards.
B) The adverbial modifier - making them many times more rare than does- not have a clear referent (My guess is researchers and that makes no sense)
C) In GMATLand, "which modifies any word that immediately precedes it. In this sentence, which is suppose to modify the entire sentence before the word. This is asking "which to do to much". So wrong.
D) In the sentence "because of being poached" and "many more times as rare as " are just awful ways to phrase a sentence. Keep in mind that being is only right in GMATland when it is used as a modifier or when it is required in the passive voice of sentence. Being does not qualify here.

I agree that "E" is the best among all the answers.
However, are "poaching" and increased cultivation" parallel?
Seems to me that they do not follow the conventional form of parallelism, such as flying, jogging, cycling.
