Evidence about the activities of the Maya has been gathered through archeological excavations although they may never be completely authenticated because of difficulties in applying carbon dating tests to the fragile remains of the ancient civilization.

Does 'Which' modifies 'Excavation' but instead it should modify the 'Evidence' ?

Am I correct ?

Yes Uva, that's exactly right. "Which" is used in (E) as a relative pronoun, and refers to what comes just before the "which." In this case, as you observed, that's "excavations," while the meaning of the sentence is that the "evidence" may never be completely authenticated.
