my doubt: i want to know as why the construction "than that in wheat" in option B in SC 1 is correct but the similar construction "than that of livestock" in option C of SC 2 is wrong

There is an important difference between the two comparisons.
SC1: Rice has PROTEIN OF HIGHER QUALITY...
Here, of higher quality is AN ADJECTIVE modifying protein, serving to compare ONE TYPE OF PROTEIN to ANOTHER TYPE OF PROTEIN.
OA: Rice has PROTEIN of higher quality than THAT in wheat.
Here, that is standing in for protein.
Implied comparison:
Rice has PROTEIN [that is] of higher quality than the protein in wheat [is of high quality].
SC2: Wild animals HAVE LESS total fat...
Here, less is an ADVERB modifying have, serving to compare how wild animals HAVE total fat to how other types of animals HAVE total fat.
OA: Wild animals HAVE less total fat than livestock fed on grain.
Implied comparison:

If we consider Option A as : the protein in rice is higher quality than that [=PROTEIN ] in wheat [is].
