I still think it's 'E'. Can someone provide a link to the GMAT set in which the OA appears?

It might be E.

My doubt about E, was whether the phrase , nearly 99 percent have vanished was correctly pointing to 5 million different species. I think of the used at the beginning clears that part. Infact between D and E only this diff is suff. to choose E . If the option a mixture of D and E that could be the best.

I think it is E because we need "have done" to show actions which begin in the past and go in to present

But, why A is wrong, pls, explain more detail

B is wrong because...."that appeared" is a simple past tense....we need the sentence to convey that something started in the past and is still true - we need a present perfect tense. Replace "that appeared" with "that have appeared" and check how B sounds
