It should Be A
A) that flourished at the same time as the civilizations :Follows copy rule, is concise and no otehr mistake
B )that had flourished at the same time as had the civilizations : HAD is used two times, does not fit in the past perfect rule
C )that flourished at the same time those had : Wrong as this does not follow copy rule
D )flourishing at the same time as those did : Wrong as this does not follow copy rule
E) flourishing at the same time as those were : Wrong as this does not follow copy rule

B )that had flourished at the same time as had the civilizations [had flourished refers to the earlier past action, it makes no sense with the modifier at the same time ]
C )that flourished at the same time those had[plural those doesn't have a proper referent]
D )flourishing at the same time as those did [plural those doesn't have a proper referent]
E) flourishing at the same time as those were[plural those doesn't have a proper referent]
My answer is A
A) that flourished at the same time as the civilizations [so far good]

bcuz the verb for two parts are exactly the same (flourished)and we can omit the second one
choice b is wrong since the use of past perfect in that sentence is wrong while i think the comparison structure is correct (... had flourished..... as had ......)
