WITH - is a preposition word used to describe associative relationships.
OF - is a preposition word used to describe a spatial or logical relationship.
In this case, since both are prepositions, it is imperative to define the subject and what modifying phrases are related to the subject.

I would have said B and I am glad it's the OA
the indicative is only in WERE BUILT...
Think about "up to 600 each" as if it were between parenthesis
X were built on Y with 75 structures (blah blah) connected by a system of roads.
Maybe put "naked" the sentence appears clearer...did it help?

Even I agree with the OA.
In A were seems to be referring to each room, the rooms were not connected by a complex regional system of roads. The structures in the settlements were connected by a complex regional system of roads. So B

the structures are connected by the roads, if one ignored the part in the parentheses "of upto 600 rooms each", then it becomes clear that the structures are connected by the roads

The verb of the whole sentence is were bulit, the last part connected...is a past-tense phrase as a modifier.
