Of all the wild animals in their area, none was more useful to the Delaware tribes than the Virginia white-tailed deer: it was a source of meat, and its hide was used for clothing, its antlers and bones for tools, and its sinews and gut for bindings and glue.
(A) deer: it was a source of meat, and its hide was used for clothing, its antlers and bones for tools, and its sinews and gut
(B) deer: it was a source of meat, and its hide used for clothing, with its antlers and bones for tools, and its sinews and gut used

Is A better because was is explicit...

I can eliminate C D E easily..?

I am for A
In B the phrase 'and its sinews and gut used ' is not parallel to the earlier one
it was a source of meat, and its hide was used for clothing, its antlers and bones for tools, and its sinews and gut for bindings and glue.
looks better than
it was a source of meat, and its hide used for clothing, with its antlers and bones for tools, and its sinews and gut used for bindings and glue.

C can not be a answer for the reason that "after : the use of which can not modify the deer".
Think before you wish but never look back once you wished it!!

I would say 'which' correctly refers to deer, but fails in parallelism later on.
So C out.

Need to look out for parallelism:

(B) INCORRECT="with" breaks it
(C) INCORRECT="which" non-essential modifier changes the meaning of the sentence
(D) INCORRECT="as well as being"
(E) INCORRECT ="as well as being"

(A) is the right choice
