(A) as a method of the extraction of minerals, it was well established
awkward construction: it refers to whom...

proper verb is required..
(C) was a well-established method of mineral extraction
Bingo..
(D) was a well-established method of extracting mineral that was
that illogically modifies mineral

Can anyone explain me why "Had been in E is incorrect".

D is wrong because

Leaching...was a method of extracting mineral that was as early as 18c..

No sense at all.

Leaching...was a method of mineral extraction as early as 18c..

Correct

Choice C is much more to the point. It's less wordy and avoids using an unnecessary gerund.

You only want to use had been, which is the past perfect, is the rest of that clause refers to actions taken during the past as well.

- Prefer a dedicated noun of a verb over its gerund. For some verb when dedicated noun do not exists, use its gerund form.

- What is "that" referring to "method of...." or "extracting mineral" ? there is an ambiguity.

Hope this helps !!
