Herman Pontzer did the first ever comparative measurements of the bone structure of variety of African apes, which showed that human bone structure is essentially same as that of ape's, having the exception of human pelvis that in becoming shorter, broader, and more bowl shaped supported erect posture and efficient bipedal locomotion.

I have a doubt .... is which really referring to ape or bone structure ???

if we need to write a sentence where "which" need to refer to ape how we can do that?

how to make partition for such sentences ?

"which" can jump over prepositions.

So, "which" here can refer to -
"African apes"
"variety of African apes"
"bone structure of variety of African apes"
"comparative measurements of the bone structure of variety of African apes"

The correct answer C refers to the last one. You need to use logic and context to decide what "which" refers to.

A - "that of ape's" is redundant. The apostrophe already implies an "of".
"having the exception ..." is a comma + -ing at the end of a clause. It should refer to the subject of the preceding clause - "comparative measurements ...". Illogical.

B - "bone structure" is compared to "ape". Incorrect.

D - "exceptional human pelvis" - this distorts the meaning.

E - "shorter, broader, and more bowl shaped and supported" - Not parallel.
"supported" is a verb. Others are adjectives.
